Ah, well, it's normal that some sets (or field/channel combinations) are missing as Sets, due to the way LR1 migrates to LR2.
In LR1, all channel/field combinations are listed, even if no settings for such a combination exist. When moving to LR2, only channel/field combos that have settings, and thus a custom order, are migrated.
I realize this could be reflected better in the docs and will see if I can add a note mentioning this.

That's rather strange. The 2.0.3 -> 2.0.4 update has no DB modifications.
I take it you're logged in as SuperAdmin? And to be complete, what's your PHP and MySQL version?

Hmm. Well, I think those sets may have been empty. But they did disappear.

And this was a normal upgrade from 2.0.3 -> 2.0.4? Did you upgrade from Low Reorder 1 before? Were you logged in as SuperAdmin?

I don't recall what version we were one before, I'll bet is was much older. It was the a version that used the old syntax:
{exp:channel:entries channel="blat" disable="categories|member_data|pagination" orderby="low_reorder_field" sort="asc"}

OK. That sounds correct. A note in the docs will be helpful.
